So, I started playing it with a system of red and white 'stones' in high school. I don't exactly know the name of the system. I am now in my second year of college and have tried repeatedly to get my friends to play this game, but we always end up not because they all have trouble wrapping their heads around the idea of the stone system. (A stone is a unit of effort) My question is: is there a d20 system like the one used in d&d 3.5 or pathfinder that can be used to play a Marvel universe based game?

An older one which I don't remember by Fasa, and a recent one called Marvel Heroic Roleplaying. Unfortunatly it didn't sell well enough to maintain the license. But is a very nice system.
MHR uses a dicepool system which is pretty cool, but you are going to need a lot of dice, especially d8 and d10. As it was around for so short a time there is only a couple of books around, a core book and the Civil War event book. Note the premium version of Civil War inculdes the core book.

Its perfectly capable of running a Marvel universe if you want. The above is vastly incorrect.is right: Marvel Heroic didn't sell enough to cover the costs of the license and creation of the work to make it a profitable line. The product line wasn't cut from Disney/Marvel, MWP didn't give Disney/Marvel the finger, and MWP still retains copyright over the published material.
There are no legal ways to purchase and download PDF versions of Marvel Heroic (which is why says 'kinda' above).The licensing agreement between MWP and Marvel was terminated just before Annihilation was to be sent to press. Looks like you're right about the license being too expensive for the revenue it generated. What I meant about the copyright no longer being protected is just that MWP is no longer producing Marvel Heroic, and had essentially abandoned the entire thing. No one is distributing it, so I can't imagine that there would be as much effort to enforce the copyright against anything but the most egregious offenses.
I mean, the downloadable version of the pdf is the top result in google and has been for months and MWP hasn't done anything about it. They legally can, but an undefended copyright may as well not exist when it comes to practical purposes.
The modules for the are available online for free, now, since they're under common license (or something like that) due to age. This is a really fun system, even if it is a bit clunky. It has a really fun random character generation system.What my GM's would do is have each of us randomly create three different character, pick out favorite, then give them the other two to be turned into villains.I've had a ton of fun playing this with multiple groups. If you've never tried it out, it is definitely worth it.
